The purpose of this publication is to impregnate the reader to the new challenges of commercial farming framed optimize feed conversion, reduce environmental impact and promote disease resistance, just as in the phylogenetic relationships and stocking programs in native fish environment using different tools of molecular biology. A selection of information was performed based on books, articles and thesis where the reader is introduced to methods and advances in biotechnology applicable to aquaculture and repopulation of fish species. Fish production systems should articulate new scientific methods to get more output in less time and be economically profitable, also the genetic diversity of fish populations in the environment should consider the different technologies. It is perceived that although the molecular biology begins to be used in different processes and fish stocking programs remains moderate use, requires encourage uptake through joint programs between government and private entities, aware of its importance.
